Physical and online store inventory: how to stop selling what you don't have

By Igor Costa · October 26, 2026 · 6 min read

For physical and online store inventory to match, every channel needs to sell from the same balance per SKU. A sale deducts from the balance instantly, and an unpaid order holds the product only for a set time. An exchange goes back to the balance after inspection. A weekly cycle count shows where the number still slips.

Why doesn't the website's inventory match the store's?

Because each channel sells from a different count, or from the same count with a delay. The counter customer takes the last piece, and the website still shows one unit for 20 minutes. In that window, someone buys on the marketplace.

The causes repeat from store to store. The table shows each one's symptom and the fix:

Cause Symptom Fix
Counter sale not deducted in the system The website sells the piece that already walked out the door POS connected to the same balance
Delayed syncing Two sales of the last unit on different channels Instant deduction and safety stock per channel
Unpaid order The Pix never comes, and the product stays stuck or is sold twice A timed hold that goes back to the balance on its own
Exchanges and returns The piece goes back on the shelf but not into the system Return entry with inspection
Variation set up differently "Blue M" on the website, "M Blue" on the marketplace One SKU per variation, the same on every channel
Kit assembled by hand The kit sells, and its items aren't deducted Kit with a bill of materials that deducts each item
Adjustment with no reason The balance changes, and nobody knows why Every adjustment with a reason and an owner

The problem isn't only about control. According to the 9th Abrappe Loss Prevention Survey, published in June 2026, retail lost 1.65% of revenue in 2025. That is R$ 42.1B, or R$ 1 for every R$ 61 sold. The figure adds up all causes, from theft to breakage. And a system balance that doesn't match hides the loss until count day.

What happens when the store sells what it doesn't have?

The customer chooses what the store does. Under art. 35 of the Consumer Protection Code, when the supplier fails to honor the offer, the consumer can:

  1. demand delivery under the terms of the offer;
  2. accept another equivalent product;
  3. cancel the purchase, with a refund of the amount paid, adjusted for inflation, plus damages.

In practice, the store calls, apologizes and offers another color or a refund. The cost goes beyond the refund: the time of whoever handles it, the shipping that has sometimes already gone out and the customer who doesn't come back.

On the marketplace, there is an extra cost. A cancellation made by the seller goes into the account's reputation, and the reputation is shown to the next buyer. Check in your marketplace dashboard how many cancellations the account can take before it changes color.

How do I set up a single inventory across store, website and marketplace?

Start with the product records, because no integration fixes a duplicate SKU. Then connect the channels to a single balance.

  1. One SKU per variation. Each color and size combination has a code, the same at the counter, on the website and on the marketplace.
  2. One master balance. Choose the system that holds the official number. The channels read from it and write to it; nobody keeps their own balance.
  3. Deduction at the moment of sale. The counter POS deducts from the same balance as the website. A marketplace sale goes into the balance as soon as the order arrives.
  4. Hold until payment. A website order sets the product aside for a set time, for example 30 minutes for Pix. Without payment, the hold goes back to the balance on its own.
  5. Returns with inspection. A returned piece goes into an "under inspection" location. It goes back to the sellable balance only after someone checks its condition.
  6. Adjustments with a reason. Every manual adjustment asks for the reason and the name of whoever made it. Without that, the count shows the difference, but not the cause.

If the store already uses an ERP and a store platform, the master balance usually lives in the ERP. What matters is that there is only one. The text on how to choose and switch the store's ERP shows what to check in that choice.

How much safety stock should each channel have?

Keep enough to cover the sales that can happen between the deduction on one channel and the update on the others. A product with plenty of stock doesn't need it; the risk is in the last units.

The calculation is simple: the product's sales per hour, times the sync delay. Round up from 0.5; below that, instant deduction solves it. This is an example with three products and a 15-minute delay:

Product (example) Sales per hour, across channels Sync delay Safety stock on the marketplace
Basic T-shirt M 8 15 minutes 2 units
Yoga mat 3 15 minutes 1 unit
Collector's mug 0.2 15 minutes 0 (instant deduction solves it)

The rule of thumb: when the balance reaches 1 or 2 units, the product comes off the channel with the longest delay and stays only at the counter and on the website. This avoids cancellations on the channel that penalizes most.

With instant deduction, safety stock drops to almost zero. It is a patch for those who still have a delay, not the solution.

How do I count inventory without closing the store?

Run cycle counts: a portion of the inventory each week, instead of one full inventory a year. Best-selling products are counted more often, because that is where errors cost the most.

A common split, as an example:

Group Which products go in Count frequency
A Those that make up most of the revenue Every week
B Those with medium turnover Every month
C Those with low turnover Every quarter

Measure accuracy: items counted with the correct balance, divided by items counted. If the store counted 200 items and 184 matched, accuracy is 92%. The 16 that didn't match tell you where to look.

For each difference, look for the cause in the table in the first section. A difference at the counter is usually a sale that wasn't deducted. A difference on a product with variations is usually a swapped SKU. Fixing only the number brings the same difference back the following month.

How CERNE solves it

CERNE makes the website, the marketplaces and the physical store sell from the same balance, and shows the difference before it turns into a cancellation.

The retail and e-commerce package was built in The Middle's operation. With the operation structured, The Middle moved to B2B and expanded into other lines of business. See the inventory workflow on the retail page and the cards for each function. Each channel's margin is in Mercado Livre and Shopee fees.

Frequently asked questions

How do I integrate physical store inventory with the online store?
Use a single balance per SKU that every channel sells from. A sale at the counter, on the website or on the marketplace deducts from that balance instantly, and the new number goes back to the channels. Without this, each channel sells from a different count.
Why doesn't the website's inventory match the store's?
The most common causes are counter sales not deducted in the system, delayed syncing, unpaid orders that do or don't hold the product, exchanges that don't go back to the balance and variations set up differently on each channel.
What happens if I sell a product I don't have in stock?
Under the Consumer Protection Code (art. 35), the customer chooses between demanding delivery, accepting an equivalent product or canceling with the money back, adjusted for inflation, plus damages. On the marketplace, a cancellation made by the seller also hurts the account's reputation.
What is safety stock per channel?
It is a quantity the store stops showing on a channel to cover the time between a sale and the deduction on the others. If the marketplace takes 15 minutes to receive the new balance, the safety stock covers what it can sell in those 15 minutes.
How often should I count inventory?
Instead of one full inventory a year, count a portion each week. Best-selling products go into the count more often. Compare the count with the system and fix the cause of each difference, not just the number.
